This issue was fixed in upstream bug report:
https://bugzilla.mozilla.org/show_bug.cgi?id=261559
which is showing "VERIFIED FIXED" since 2008-08-07
but no target release given. Thunderbird will only
register itself to handle .eml files when set as the
default mail client.
Tested ok with Thunderbird

I can confirm that the issue is still present in Jaunty. An e-mail
reader should be set as default handler for .eml files.

This works from the command line to open .eml files: thunderbird
/full/path/to/file.eml
Is "text/eml" a valid MIME Type? I imagine it must be. Could this just
be added to the MIME Type field in the .desktop file?

I have no idea about. Welll, actually I think it's a Thunderbird bug,
because it should register the .eml extension (there are some
specifications from freedesktop.org to do so).
