If you change it so "Vietnamese (Unikey)" is the first source in the
list of input sources (see attached screenshot), works as
expected for Unikey. But then it doesn't work for "English (Colemak)"...

About the 'Meta' key, I'm mentioning the Windows/Super key, the button
you use to open up GNOME Activities. The button is blocked whenever I
switch to Unikey.
Thanks for looking into this as imo this is an important usability
issue.

With "Meta" key, do you possibly mean the / key?
I see in bug #1872319 that you use the "English (Colemak)" layout (where
is used by default to access 3:rd and 4:th level symbols),
but the underlying layout used by ibus-unikey is "English (US)" (which
does not make use of ).
