This is not a yaru bug.
gnome-shell (system) does currently not allow to switch the shell themes on the
fly or alongside with gtk3 (applications).
If Ubuntu does not downstream patch this, users have to rely on the user-themes
extension, where a yaru-dark shell (system menus) theme can be selecte
Thanks Lyubomir, this is a good workaround. I installed the user themes
extension with 'apt-get install gnome-shell-extensions', then enabled it
in gnome tweaks and set the shell theme to yaru-dark. After a few gnome
restarts, things look great.

Yaru-dark shell
Please fix this. It looks bad and defeats the purpose of using a dark
theme. Previous versions just used dark menus as the default and that
was better.
