I checked today the daily image of 16.04.1 LTS and there also everything
works as expected.

I'm on a fully updated 16.10 and I don't experience this bug. Unpinned
Nautilus appears on launcher and in Alt+Tab switcher.
It also works in 17.04 LiveCD.
