Its mostly the case of tracker not exiting cleanly which is now fixed in
svn and soon to be released 0.6.4 version
in svn we know check for corruption and inconsistencies in the db and
index on startup if it was not previously shut down cleanly. If it cant
be repaired we force a reindex automatica
OK. That's fixed it. Thanks. Any ideas why this happened? I've had
lots of problems with Tracker. When it works it's excellent, but
sometimes it just stops working like above and in the past I've
uninstalled and reinstalled it, to 'fix it'.

you need to kill the exisitng trackerd first
do
1) killall -9 trackerd
2) trackerd --reindex
wait til index status is idle before logging out or shutting down and no
file-index-final file is present

Its still indexing cause you have that file-index-final file there
once indexing is complete it will overwrite file-index.db
if not pls do trackerd --reindex and let it finish before switching off
install the tracker-utils package and run tracker-status to check status
of the index daemon
use tr

There's plenty of files indexed as shown below, but the search tools
don't seem to be picking them up. If I use the GUI search too, and
search for 'joss', I get 166 emails returned. That's all. With the
command line, I get nothing.
Where is the index kept?

Not all search results will be available until indexing is finished
once tracker-status says idle can you recheck and use your username as a
search term - you should see all files in tst then
