As you have found a work around and running Java application for browser
plugins is being phased out this is not something we will be working to
fix. Sorry.

I can fix this problem in compiz by installing Compiz Config Settings
Manager and under Utility -> Workarounds checking the box "Legacy
Fullscreen Support". The app then goes fullscreen without the MATE panel
being visible.

(http://www.hobsoft.com/products/connect/jwt.jsp) which is a remote
