After backporting libnotify 0.4.4-3 and notification-daemon
0.3.7-1ubuntu7 from Gutsy, it seems this issue no longer exists.

This still happens to me with pidgin 1:2.1.0-1ubuntu2, pidgin-libnotify
0.13-0ubuntu1 (both rebuilt for Feisty) and compiz
1:0.5.1+git20070730~3v1ubuntu0.
