I have the same issue with alacarte 3.10.0-1ubuntu2 in Ubuntu 14.04.
I modified the alecarte source as explained in attachment file.

Ubuntu 14.04, alacarte 3.10.0-1: After the menu entry has been added
with alacarte, it is necessary to edit the .desktop file manually to
reinsert the extension for the filename of the icon.

Application have general problem with icon association. If user select icon in
file select window application not write it to file.
To resolve this problem user need to manual file edit.
