Thanks for posting this - I never got round to trying it, but in the
meantime I have upgraded to Kepler (about 2 weeks ago) - and so far have
not experienced any similar problems

I don't know if this will help as I have been experiencing the same with
Zend Studio on Ubuntu 13.04 and so I contacted the Zend Support people
and I will post their reply:
The problem that you reported is well known and applies to Eclipse 3.8
in general. We have the instructions on fixing it in R
also with 3.5
