the .desktop filename apparently needs to be the same as the binary.
Your desktop file worked for me after the following:
root@host:/usr/share/applications# mv ibm-3270-emulator.desktop
x3270.desktop
Note that I'm testing with the x3270 package from universe.

following .desktop file:
$ cat /usr/share/applications/ibm-3270-emulator.desktop
[Desktop Entry]
Name=IBM 3270 Terminal Emulator
Comment=Terminal connection to IBM mainframes using 3270 emulation
Exec=/usr/bin/x3270
Terminal=false
I played aorund with this a bit, and at least in the case of xeyes it's
caused by a missing .desktop file:
I can get predictable, normal behavior by doing the following:
eric@host:~/Desktop$ cat < xeyes.desktop
> [Desktop Entry]
> Type=Application
> Name=Xeyes
> Comment=Eyeball Tycoon
> Exec=/us
** Tags added: precise quantal raring

In precise, the icon does not jump to the top of the launcher after
locking. However, trying to launch after closing causes the icon to glow
but the program never to launch. (I tested with xclock).

Whoo, you ain't kiddin', that's some quirky behavior. It doesn't come
up in my daily use, but I can reproduce it just as you describe. A
