Same thing happening here as well.
This page states that there a fix has been released, but I can't find
it, and when would we, as users, expect this appear as a automatic
update, which I carry out each day?

haljpm's issue is also present on my system. I tried to update my icons
to custom ones, and the white border appeared. I changed the icons back
to the originals and even cleared gvfs-metadata, and no luck.

Yes, me TOO, I am affected. Ubuntu 13.04 upgraded from 12.10. No problem
when I was with 12.10. Now problem with 13.04, standard Unity Desktop.
Icons on desktop have white rectangular forms. It does not look good.
Hopefully it can be rectified with future updates. Thanks.

I have this bug and am running the version
1:3.6.3-0ubuntu5~ubuntu12.10.1
is this a regression or because I am using the gnome3-ppa and the patch
hasn't gone upstream?

It also affects me, the same way as described, only with *.desktop
files.
Ubuntu 12.10 64-bits.
Also using Gnome Shell from PPA, Nautilus 3.6.3.
I recall that the first time this happened I changed the size of the
icon in my desktop and this border disappeared, but this is not working
now.
