I think I've found some sort of a solution to the problem:

Installing the xscreensaver solved the issue for me. I haven't restarted yet,
but I think it'll keep working after that.
I'm using GNOME 3.6, by the way.

To me it happens also with Totem and during the playback of Internet
flash videos.
