Same problem here, with open source RADEON driver (r300) and AIGLX.
I may have found an explanation on the OpenSuse XGL Troubleshooting page
(http://en.opensuse.org/Xgl_Troubleshooting).
Here is the interesting quote:

Hope the Ubuntu Team hear us sooner and release a patch for it !

Chakkaradeep: Your solution works, but what a terrible sacrifice in picture
quality
Compare normal settings without 3d effects enabled on a divx-xvid movie. And
you will see the quality loss.
So that workaround is for the ones who can not live without 3d effects until
the good folks at ubu
I can confirm the same problem with my feisty box. Using
aiglx+compiz+ati oss drivers. The workarounds stated in this topic work,
but this should really be fixed some time soon :) Almost quited using
desktop effects because of it.

Ok, got it sorted in VLC
1) Open VLC
2) Go to Settings-->Preferences
3) Select Advanced Options on the right hand bottom
4) Select Video-->Output Modules and you would see checkbox to select Video
Output Module
5) Choose X11 Video Output in that
Now you can play videos in vlc too :)

Yes, I'm definitely running aiglx on the open source radeon drivers.
Same situation with glxgears here, too.

I solved this for Totem Movie Player by doing this,
Open your terminal , type gstreamer-properties and under Video Tab
,under Video Plugin choose X Window Syste, (No Xv).
Now movies get played in Totem.
But in other players like VLC, still it not playing and I tried
searching in the options but
I can confirm this in my Feisty Fresh Install box. I just get black
screen in any of the movie players when the desktop effects are on.Any
solution for this ?
My Video Card is Intel Corporation 82852/82855 GM/GME/PM/GMV Processor
to I/O Controller
Thanks

In fact that's a real funny solution. But i do not have any idea of why that
reacts so oddly.

Mike I can confirm that it behaves exactly the same. The first video
opened works 'some times' but not very often. The second video opened
works no matter what you do with it.

Mike,
it sure seems we have the same problem. I will try it to open more instances op

Are you sure you are running xgl and not aiglx? With the open drivers it is
much easier just to start compiz, without starting glx first.

I am on Edgy but i have exactly the same problem but only in vlc.
I discover something funny with this bug. If you open two instance of vlc by
rapidly clicking 4 time on the vidéo icon it opens two instance of vlc :-) but
what's really fun is that one of the two works perfectly. No black screen

Yeah, again evidence it is a refresh problem: When I run glxgears with
Desktop-effects enabled it is very choppy and I get this output:

When Desktop-Effects is on Video doesn't play for me either for Totem,
VLC or Mplayer. It works for a second If you wiggle the window but goes
black immediately as the above bug says. This leads me to believe it is
a refresh problem. I don't know what Video Card the other person uses
