I've read a little more and it seems that the Flatpak themes in Flathub
are not necessarily the ones from Yaru but others created by a fork

Hi @nnicocarbone. I didn't know I needed to install the accent color
themes manually (I'd say most users wouldn't know how to do it). I
visited Flathub and now I have these themes installed:
- org.gtk.Gtk3theme.Yaru
- org.gtk.Gtk3theme.Yaru-Orange
- org.gtk.Gtk3theme.Yaru-Orange-dark
- org.gtk.Gtk
I'm also seeing this. There are popular GNOME apps that recommend
installing them as Flatpak so it could generate some inconsistency.
Extension Manager is a full GTK 4 app and it doesn't respect the system
choice.

I'm seeing it consistently on 18.04.3 LTS. Fairly easy to reproduce by
installing idle in the machine running x11vnc, starting idle and
clicking in any of the menus. 9 out of 10 times it crashes x11vnc.

https://github.com/bryant1410/snapd/commit/a9831da29aba7a4905647ff582061ac399a3b240
It's basically hardcoding a value. I'm not sure what the correct
behavior should be for all the cases that /home is autofs, or if it
should check that /home/user is NFS
