I had this same problem on Gutsy.
Now, on a fresh install of Hardy Alpha 5, both updates in update manager
applied, nvidia-glx-new drivers (169) from the restricted drivers
manager. No other software installed.

Asrok 775DUAL-VSTA
GeForceFX 5500 AGP
With "desktop eff
4 re-installs over the last couple of days.
I cannot get this bug to re-produce.
Methinks it was simply a one-off, but obviously hard to replicate as it
requires a re-install to test ;)
I'd consider this one closed ;)

This bug was reported by many before Gutsy was released. The cause and
solution were found months ago on the ubuntu forums. Is a fix for this
bug going to be coming for Gutsy?
