I don't use Synergy, however I hit the same problem (left and down arrow don't repeat) yesterday after upgrade from intrepid to jaunty. This is dual-seat amd-64 machine, but the problem remains after disconnecting second keyboard and starting only the fist X server. Maybe it's related to the keyb

Public bug reported: Binary package hint: xserver-xorg During upgrade to Ubuntu 8.10 my xorg.conf was modified without asking me for confirmation. All "InputDevice" lines and "InputDevice" sections have been commented out ("# commented out by update-manager, HAL is now used"). It completely broke
