I just noticed that the same issue appears while using Inkscape: open
the export dialog, export the image and close the dialog. Then you will
still see two dots in the dock near the inkscape icon. And if you quit
Inkscape, on dot remains and ALT-TAB doesn't work anymore.

I have restricted the bad behavior to XChat-gnome at this point. At
least that's the most visible program where this issue becomes apparent.
LibreOffice, Firefox, Thunderbird and Nautilus seem to respect the
touch-to-click disabled in the Unity config panel.

I spoke too soon. I tried to connect to the wifi network from Network-
Manager and I immediately lost use of the keyboard on Gnome. The
keyboard works well on the console though. I checked what files were
modified in the last minutes and I found out that these two gconf files
were modified:
