I can confirm the problem exists with the latest Karmic kernel:

Running the VM with Qemu and kqemu enabled works fine, but it is a lot

Yes the fix in https://bugs.launchpad.net/ubuntu/+source/flashplugin-
nonfree/+bug/189870 fixes the installation issue which I think is a
package problem.
But after installation and confirming it works in firefox it still
doesn't work in konqueror. It crashes when it tries to load the plugin

It might work if you run:
dpkg -r flashplugin-nonfree
dpkg --purge flashplugin-nonfree
apt-get install flashplugin-nonfree
But however:
The new version doesn't work with konqueror, which is painfull to all of the
KDE users who perfer to use konqueror instead of firefox.

The /etc/X11/xorg.conf file hasn't changed.
