I can reproduce this when using dual monitors and the AMD catalyst (fglrx)
drivers on my ATI Radeon HD 4770 card as well on my ATI Radeon HD 7550 card.
In Catalyst Control Center, instead of enabling "Multi display desktop with
2 displays," set it to "Single iDisplay Desktop (Multi-Desktop)" and e
Changing the monitor positions in Ubuntu -- putting a left-monitor on
the right side instead of on the left -- also seems to provide a
"workaround" for this problem. Very annoying how this is not getting
fixed...

Strangely enough, when I am using my secondary monitor, all of its
windows open up on the primary one. No matter which one I use, the
windows will open on the opposite monitor!

This happens to me in just about every app. Gimp & chrome's save
dialogues and so on... The panel's "Edit Connections" menu in the
network area...
It's incredibly frustrating as I don't use my secondary monitor 100% of
the time, and this bug forces me to disable it manually when it's off.

I have the same issue using an ATI card and flgrx as opposed to nvidia.
I'm not used to patching things so I am wary of trying that and risking
ruining something. I hope it will be fixed soon...

Same problem here... good grief how long has this been going on with no
solution?
I tried each of the fixes listed above, but none of them worked for me.
I have to agree with the above sentiments that this is exactly the type
of thing that causes people to give up on Ubuntu and stick with Windows
It's happened to me a few times this month as well... I just noticed it
after I played a video file, but I'm not sure if that was the cause of
it or not. I only just noticed it now.

I've noticed another bit of strange behavior.
While the bug always seems to be occuring in GIMP, it doesn't appear on
the desktop until run xsetwacom to set the range of my stylus for my
left monitor (I have a 2-monitor setup).
When I first log in, the stylus covers both screens in absolute mode,
