Well I did I system update and something changed now the above fix wont
work. Just a heads up.

Man great work Mitch that seems to have worked like a charm.
I simply put this in my .Xmodmap file in the user directory:
xinput --set-button-map "Saitek Cyborg R.A.T.7 Mouse" 1 2 3 4 5 6 7 8 9

I'd like to note that I am affected by this issue as well. However I did
find a work around on my system (mint 9, ubuntu 10.04).
Right after the symptoms begin to pop up and my computer freezes except
for the one window, I press ctrl alt backspace, drop back into log in
screen, log back in, and us
I too have this exact problem
