synaptic-pkexec brings up the admin confirmation dialog but fails to authorize.
"Error executing command as another user: Not authorized"
Removed second user account with admin privileges and synaptic started.

Manually set the WM_CLASS name. Defaults to "Conky".
xprop shows the default WM_CLASS name as "conky" (No capital) not "Conky"

I don't think this is a conky bug, as you get the same focus behaviour when
running
cairo-clock on the desktop.
Using "own_window_type override" instead of "own_window_type normal"
fixes the focus issue here.

Same problem.
Switching workspaces when using the cube and ctrl+alt+arrow produces a
momentary flash of the previous workspace
you just switched from.
Also when using ctrl+alt+shift+arrow to rotate with window, after the flash
the moved window disappears back
to the previous workspace.
Clean in
I'm now using Natty with no issues related to this.
