Thank you Roman Bazalevsky.
I found the folowing line in .bashrc:
xmodmap ~/.Xmodmap
I simply commented the line and it works! (Apparently no secondary
effects having it commented)

Not a solution or idea of what the problem was, but synaptic works
without problems for me now (can't remember when was it solved).
