Have you tried my advice regarding selecting a font specifically for
your module in the BibleCS preferences dialog? You must select a font
that includes the characters which you used when encoding your module.

Dear Robin,
If you saw squares, then you likely had the encoding correct and the
font wrong. Try opening BibleCS, then going to preferences and pick for
your module a good greek unicode that supports pre-composed greek
characters.
