I know I'm a few minor revisions behind, but I am a little confused as
to if it is possible to request squid include the configured certificate
along with the certificate generated. I know that this is somewhat
confusing to read.

I don’t really know if squid supports this or not, but I can’t imagine why it
would need to, with traffic control built into the linux kernel in a number of
ways. For example the Linux Advanced Routing & Traffic Control (Chapter 9)
