That's right, the maximum upload size is 5GB. As a short term solution
I'm going to implement a check for the file size prior to upload to
prevent these useless uploads.
And yes, the "WARNING: MD5 Sums don't match!" message is misleading.
That's already fixed in s3cmd 0.9.9 though.

You may have got lucky with the 5. 2 file and it finally failed on the 5.5
