Tightening the quick release (or allen fastener in your case) will usually move
the fork blades ever so slightly toward each other. Maybe that's enough to
cause the fender to touch inside surfaces and start creaking?

It's weird. With the front wheel installed, if I manipulate the fender, it
definitely creaks.
But I put the bike in the stand, and removed the front wheel. No more creek.
Could compressing the fork by the skewer somehow make the fender creek?
Did you use leather washers between the fenders and the frame? I have a bag
full if you need a few.

I don't suppose, by any chance, your fender is making contact with the
inside edges of the fork crown/fork blades? When you get out of the
saddle, you're twisting the frame and the fork, and I've experienced the
front wheel actually rubbing on the fork on one of my bikes.
