I had a similar question when I ran a rack like that on my Hunq. I ended up
using some new XT v-brakes I got from Riv and they worked great. I ran the
cable under the rack though. It fit perfect and I had room for 29x2.35 tires
with fenders.

Definitely look at the model number of your current v brakes and figure out the
arm length. Then use gravelbike.com's table to buy a brake that work.
I have fooled around with this same problem quite a bit. It looks like you just
need a few mm longer.

What everybody else said because I've been there, v-brakes with that rack are a

Sell that Nitto rack, get a Mark’s rack, and use the beautiful fork-crown rack
mount point that it is visible in your top photo! That’s what it’s for. Like

I don’t know of any taller V brakes. This is a well known problem with that
style rack. I recommend Shimano CX cantis for this situation.
