It sounds like the fundamental problem is that your data files are using a
missval, but that fact is not recorded in the file's metadata as a
ocumentation of

The ncdf package has been deprecated for many years, so I don't think
changing its documentation is practical at this point. However, I will add
information to this effect to the ncdf4 package, which is the ncdf
package's replacement.
