the list again using two-finger drag (but ctrl-drag still does not work).
Also I have not managed to move groups at all using mouse actions. I
have not tried the order command in command line.

and it "worked". Any functionality that's broken?
Also, did you reinstall Xquartz (same version) if you upgraded to
Yosemite? That seems to be required as Yosemite wip

I forgot to explicitly say, this is only for the Sequence View panel,
which has a black background regardless of the background parameter. And
it applies to both sequence numbers and chain labels. Sequences
themselves are displayed correctly.
