Jason,
clicking inside the window does not have any effect. I can't even close
the window, other than terminating the terminal I started it from. The
only thing that works is minimizing and moving the window around on the
desktop.

Hi Bernhard,
I just compiled and installed PyMOL v1.4.1 on Ubuntu 11.04 on using a
virtual machine (Parallels). PyMOL worked fine except for some some
goofy rendering artifacts when you move the PyMOL window around.
Those artifacts go away when you click inside the window to resume
PyMOL. I belie
Hi Ariel,
If you're using a build from the Ubuntu team you'll need to wait for
them to update PyMOL. If you're compiling from source, then you can
just check out the code from SVN
(https://sourceforge.net/scm/?type=svn&group_id=4546) and compile it.
Cheers,

Hi Jason,
How can I download Pymol's last night version? So far, the command line
"set use_shaders, 1" soleved the stick coloring problem for my pymol
1.4.1 on Ubuntu 11.04.
Thanks a lot for your help.
Cheers,

Hello Jason
all desktop effects should have been turned off, but just too make sure
I started Ubuntu with the option 'Ubuntu Classic - no effects' but the
problem with pymol still persists.
Do you have any other ideas?
Thanks,
Bernhard

Bernhard,
Do you have desktop effects (aka compositing) turned on? If so,
please turn it off and try PyMOL again.

Hi all,
I pushed the change last night that fixes the stick coloring problem.
You don't need the use_shaders setting either--it should just work.
If, after properly upgrading PyMOL to last night's version, you still
have issues with stick coloring, please let me know.

Hi, I'm also using Ubuntu 10.04 with a fresh installation of pymol 1.4.1
(Revision 3952) on a Intel GM965 graphics chip. Until now the coloring
problem seems to be solved (even without 'set use_shaders, 1'). I'll keep
on exploring all display features to check the new version, though ;)

Hi Matthias,
I don't think it's possible to set dash transparency. I'll add this
to the list of things to do.

Dear Pymol users
because I had the stick coloring problem with my Intel graphics board, I
just compiled Pymol 1.4.1 under Ubuntu 11.04 (had some problems there
and had to change from gcc4.5 to gcc4.4, but it then worked). However,
now I have another problem after starting pymol. The main Pymol Vie
Hi,
How can I make a dashed line transparent?

With Ubuntu 10.04 LTS - Lucid Lynx and Pymol 1.4.1 it seems to solve the
