Paul, As I read it, the Rosetta documentation appears spot on. You need to activate the "drag" menu item for the targetted molecule/chain/object and then use shift-click-and-drag mouse actions to rotate and translate in relative terms. If you don't hold down shift, then only the camera moves

[PyMOL] independent positioning of two proteins, in preparation for RosettaDock?

2008-08-12 Thread Paul Shannon
Hi all, I am brand new to PyMol. I have a model of a kinase, and another of a heptapeptide containing an experimentally derived phosphosite. The RosettaDock documentation suggests: PyMol can be a useful tool to position proteins relative to each other. Use "editing" mode from the ri

Nope, sorry: a quick look at the code confirms that no provision has yet been been made for a transparent dots representation. Cheers, Warren -- DeLano Scientific LLC Subscriber Support Services mailto:supp...@delsci.com -Original Message- From: pymol-users-boun...@lists.sourceforge.ne

Hey everyone, Is there a transparency setting for the dots representation? Something like stick_transparency? Thanks.

Thanks guys, Warren was right about my use of "sheared", sorry I was imprecise! Both answers produced the desired result! Thanks! Maybe this should be in the wiki? Thanks again! -Original Message- From: DeLano Scientific [mailto:del...@delsci.info] Sent: Tue 8/12/2008 11:2

I think he means: "sheared" as in garden :) Creating a separate object is one route. Another would be: flag ignore, not rep dots rebuild But do note that this would affect surfaces or meshs as well. Cheers, Warren -- DeLano Scientific LLC Subscriber Support Services mailto:supp...@delsci.com

Hi O.J., What exactly do you mean by 'sheared' (http://mathworld.wolfram.com/Shear.html). What you see is due to the fact that you show the 'exposed' part of the vdw sphere of an atom with substituents. I think that if you want to show them whole, you have to make them a separate object first. Ass

[PyMOL] sheared spheres for dots in dot representation

2008-08-12 Thread O. J. Ganesh
Hello again. I'm having a bit of trouble with the dot representation again. When I use the dot representation on an object, the sphere on which the dots reside ends up sheared; that is, I do not get a nice round sphere to hold up the dots. I've adjusted vdw of the object I'd like to have i
