I found it: the PHP script threw PHP Notices when run as a daemon because
of uninitialized variables. Got rid of them and now the script works when
puppet agent is run as a daemon.

Thanks Peter, I may be running into a different problem now,
in /var/log/messages I get the error:
puppet-agent[808]: Could not request certificate: getaddrinfo: Name or
service not known
which seems to indicate issues resolving my master address, but I have no
trouble resolving the hostname

Many thanks for your answer, and for the detailed list of ways to mirror the
repos.
The wget depth limit was just a way of testing without waiting for a whole tree
sync whether this was just lftp on my side wich was failing, or really
something that changed in the repos.
I tried rsy
