I'm not even sure where to look for log files. I'm running the
windows_exporter.msi file and the installation fails when trying to start
the service so I don't think there are any log files. There are
application information events in the event viewer but there useless.

I noticed strange behavior in my Thanos. When I want to make a list of
specific alerts using promql I get proper number of alerts:

Quite possibly (many of them area). I suggest you don't go to the Targets
screen and click on the scrape URL; that will make a scrape from your
browser. Rather, go to the PromQL interface (the main page) and enter some
PromQL queries like
