The problem is partially solved.
I was using a IDE hard disk(80 GB) & a SATA HDD(500GB), when i removed IDE
HDD the machine started booting from pen drive. But when there was only IDE
disk it was not booting from pen drive.
I don't know the reason but for time being my problem is solved.

i did faced issues using 4Gigs Pen Drive, but both the application did
created me a bootable drive when i used 2GB drive. Guess there is some
issue with the space.
