I'll be very interested to hear how you get on. I'm thinking of doing
something similar myself.
The other nice thing with this set up is that you only need to run (and
pay for) the VM while you are making the backup. It is also possible to
script the whole thing from a linux box. The crude but
That sounds exactly like the solution I was imagining - I just need to work
out if it's easy enough to do and more importantly if it's feasible as a
solution.
I'll post back with any stumbling blocks or successes.

One option might be to rsync to an EBS disk image attached to the EC2 VM

You can send it over SSL. More common is to encrypt it locally (with
GPG for example) and upload the GPG'd files

Yeah, you can't rsync to S3 and you don't need an EC2 image to talk to
S3 in any case.
Have a look at s3cmd, it can do rsync-alike to S3.
