Usually, upgrading to last version for minor upgrades is ok.
You should really care for major version upgrades ( 2.4.x -> 2.4.y is ok).

Kernel/Config.pm, Kernel/Config/GenericAgent.pm,
Kernel/Config/Files/ZZZAuto.pm
those files should not be overwritten, by default a file xxx.pm.dist is
installed, so your files are not impacted.
You should however make a diff between files to detect new attributes
etc
