application depend on fixed kernel version.

I admit, that's may be a pretty hard problem. I would suggest you
start with exactly pinpointing the place, where it goes wrong. Enable
kernel symbols and such stuff. Maybe you get lucky and it's something
simple. Otherwise you would have to compare with the datasheet of the
flashchip.
