After checking, the pdb file did not exist in the working directory. So,
it was my simple mistake.
Anyway, I got it to work.

I think this particular topic is more appropriate to the AutoDock mailing list.
In any case, from what I see it's not a problem in OpenBabel, but it's more likely that
the protein file is not in the current path.
