This doesn't look like a mysql problem per-se. It looks like the
problem lies with connection pooling somewhere in your Java stack;
it looks like Pentaho's connection pooling is misconfigured alloing
stale connections to remain in the pool. I suggest that you take this
query to a Pentaho support

I've been noticing a little lag in my application lately, it seems as
if 1 table in 1 database is getting slower to read from. Mind you,
that table is being accessed a LOT of times per second every hour of
every day, and then the "application" searches on this same table too.

Take a look at the output of: iostate -xk 60
The output will update every 60 secs. Take a look at the value in the %util
column after a few updates, if it's around 90% you have become disk bound
and you'll need to figure out a way to decrease some load on the disk. You

The behaviour of mixed reads/write o your system is heavily dependant
on what types of tables you are using. The fully ACID tables types,
most notably InnoDB support that model far better than MyISAM tables..

I have a very large table. It has about 1 billion rows. Initially
everything was fine. But now the table is a bit slow. Loaded takes a lot
of time. I usually load in chunks of 22 million rows.
Is the size of the table any way related to the performance? I am not
sure about this.

Firstly check with queries and index if required. Check if queries using
this table can be fine tuned. Check if table getting locked.
If size of table is problem and if the table type is innodb check for
innodb_file_per_table options. Also have a look for portion
