They do.
I think your looking at the unified inbox. try going to the inbox that
displays messages from both accounts and press the right arrow to expand. you
should now be able to see an inbox for both accounts underneath the unified.

i have a second account which is a gmail account. it appears that my messages
go to the inbox of my primary account? what i would like to know is whether the
gmail messages should go in a separate mailbox?
