It's a bug, but it's already known.
A workaround is to do some arbitrary change in the masters file.

I am trying to include child *.lyx documents into a ³master² document
(Insert->File->Child Document). The problem is that when I make changes to
the children documents, and then compile the ³master² document (into a PDF,
DVI, etc) the changes are not properly included.
