I'm using Lyx 1.5.0-beta1 and the only thing I need to do is to choose
() in the dialog where it asks for the type of reference. See
the example I attached to this message.

Maybe this would help: AREnable
(http://sourceforge.net/projects/arenable/). To my knowledge, the way it
works is that you would compile your file as PDF (in LyX) and then run
AREnable on the PDF file to allow Acrobat Reader to add notes, comments
etc. I never used it, but it might work.
