With my configuration (teTeX distribution, LyX 1.0.1) I had to download the
IEEEtran2e.cls file,
renamed it to IEEEtran.cls and put it into the teTeX distribution (for me:
/usr/local/teTeX/texmf/tex/latex/misc/IEEEtran.cls)
