Actually, if startup time is a real concern, you should write some
custom Scheme code that reads input from a pipe or socket and writes
the result. This will allow you to skip all startup preprocessing
(reading init files , etc.) - not sure if this would work well on
Windows though.

I am using windows xp and Java and a machine with enough memory. I found
a Ramdisk (Gavotte). I have not yet tested the response times launching
Lilypond from Java. I hope with some clever programming I will be less
dependent on realtime issues.

I have used noatime for years without noticeable inconsistency with Git
and CVS.
