Installation of Lilypond on Cygwin:
Download setup.exe. (http://cygwin.com/setup.exe)
Run it.
Click Next
Select Install from Internet. Click next.
Use the Default setting for Root directory (c:\cygwin), Install for (All
users), Default Text File Type (Unix). Click Next.

Strange, it should work out of the box.
Please follow the instructions on bug report at
http://lilypond.org/web/download/windows.html
(you could send to this mailing list, though).
Then it might be easier to track down what's
wrong.
