need to set it suid root if you want normal users to be able to use
mount. No problems expected during boot.
Did you recompile and install glibc and gcc as package user?

reason for that
might be creating the partitions with parted. It seems, that parted
causes some issues with cylinder boundaries. So this error is probably
_not_ related to the package management technique.
Maybe the book should advice against using parted for LFS. But I am not
sure about that yet.
