I suspect it's our customization that is the trouble. Fairly minor as they
go, but enough to make a mess.

prepare a new server ubuntu 12.04 server edition to install koha 3.8.9 , how
come i transfer my data from old server to new server .any suggetion.

There are a few small know bugs with the ccsr theme still mostly regarding
the placement of some of the sections available to you in the koha system
preferences.
If you've got a clean install with no modifications to OPACUserCSS,
OPACUserJS.. then you should be fine just changing that on
