After some trial and error it turns out this bug only happens in projects
longer than 300 thousand frames.
For example: longer than 166.(6) minutes at 30 fps or longer than 83.(3)

I found the issue. When I open "systemsettings" with yakuake audio settings
goes back to its place.
I tried that with normal console, and... Nothing happened! This is a very
special bug.

I found the root cause - it is the Jetbrains Toolbox application (!!!).
As soon as I start it, the stutter starts. When I quit it, it system behaves
normally.
