Actually, why are you getting this "half-configured" message?
I haven't used apt in a while, but the internet says you can do:
sudo dpkg --configure -a
to fix all of such issues, or for this specific package:

Sorry, I've now tried multiple times and whichever theme I save the settings
window will highlight it correctly the next time it's started. My sddm.conf is
empty and the theme is being saved correctly to kde_settings.

I did the exact same things just described and I cannot reproduce this anymore.
The theme value is stored in kde_settings.conf and the KCM can read it.

and /etc/sddm.conf which has precedence for compatibility reasons

is filled with configuration data,

If I write my old config to /etc/sddm.conf, the following happens.
Plasma uses the /etc/sddm.conf.d/kde_settings.conf
But if /etc/sddm.conf is empty again, Plasma uses some other config file that I
don't know.
