I know this isn't much help, but I use OpenJUMP on the GNOME Desktop
and I haven't had this problem. Does the problem stay if the user
chooses a different GTK theme? (I think Metacity is a theme, so maybe
choosing a different theme will solve the problem?)

one of our users reported a problem when starting OpenJUMP:
